Ah, I see your confusion. The bedgraph-to-bigwig conversion tool is hidden under the convert formats area and is not in the tool menu.
I've fixed this in our code repository so that you'll see (and can use) a Wig/Bedgraph-to-bigWig tool in the menu rather than just a Wig-to-BigWig tool. This fix will make it out to our public server in a couple weeks, if not sooner.
