Do you have a job runner configured or are you just using the default local job runner? I'm not sure what could cause this, is the main script actually launched by Galaxy still running or just child processes? I assume this is happening for just one script or tool and not all of them right? I have a script that is 'running' according to galaxy but it never completes. When i looked in the terminal, the processes were stuck in a Unix 'T' state, which means they're of course never going to finish. Is galaxy causing these scripts to go into a T state or is the problem somewhere else? I'm at a loss
