Hi Vipin,Files will only be removed from disk if their associated Dataset objects are considered "purgable" and the defined number of days has elapsed since their associated Dataset objects were marked as deleted. A Dataset object is purgable if it has no "undeleted associations" ( i.e., all LibraryDatasetDatasetAssociations are marked deleted and all HistoryDatasetAssociations are marked deleted ). With reference to the document sited at http://bitbucket.org/galaxy/galaxy-central/wiki/Config/PurgeHistoriesAndDatasets, I tried to clean up old dataset from our Galaxy instance.
For example: deleting the userless histories based on the time span, the clean up scripts run perfectly but the dataset is not removed from the disk.
