The variables that get 'reset' are stored in this file https://github.com/galaxyproject/cloudman/blob/master/cm/util/galaxy_conf.py#L133
You’d have to change the values in that file, upload the new cm.tar.gz to your bucket and restart/relaunch the cluster.

It's on the agenda to fix this so it can be done at runtime but I'm still not even sure what's the best way to go about it so I wouldn't hold my breath waiting for it.
