Thanks Sajoshca, that did help, along with replacing datatypes_conf.xml with datatypes_conf.xml.sample and tool_conf.xml with tool_conf.xml.samples (some of the migrated tools were not removed from this file).
All in all...it's working now.

For us, it was only copying the directory “galaxy-dist/static/scripts/packed/viz” from a fresh install to the installation we wanted to update.
