I created a ticket to better track this request. I do not find that the changes were added yet (or that any decision about them was made), but if so and I just missed it, we can update/close the bitbucket ticket.

While the tools were handling mate pairs fine, I now added the ability
to also keep single reads (reads that miss their mate) in a separate
file. The functional tests were updated and pass.
