[galaxy-dev] Bowtie with FASTA and Illumina FASTQ

Hi all, Here's a patch that allow the Bowtie wrapper in Galaxy to use FASTA files and Illumina FASTQ files, without grooming. The input type is automatically detected (based on the dataset's type).
