Hi Scott,
it seems that devteam's picard repository in the Tool Shed ( https://toolshed.g2.bx.psu.edu/view/devteam/picard/ ) does not have a tool for this, but 4 tools include an automatic conversion of a FASTA dataset using CreateSequenceDictionary: BedToIntervalList, MergeBamAlignment, ReorderSam and ValidateSamFile.

If you think this is not the best approach, please open an issue at https://github.com/galaxyproject/tools-devteam
