My guess is that the datatype for the file has not been set so that the tool recognizes it as input.

Whenever this occurs (is true for most any tool, any Galaxy instance), review the tool form for input expected content, then adjust the input datasets in the history to match. Sometimes transformations are needed (content) that involve changing/modifying datatype. But often, as I suspect in your case, the issue is just that the newly upload file does not have the proper metadata assigned yet - and datatype can just be added. Click on the pencil icon to do this:

If you need more help, contact the lab that runs this Galaxy instance directly. They will be able to rule out any server issues and will be the most familiar with the tool set.
