Also, this issue with uploading Cuffmerge files to Galaxy Cloudman is specific to Cuffmerge files I have generated within the last ~24 hours (on Galaxy Main). I can upload these same files to main Galaxy server with no problem. It is specific to Galaxy Cloudman. Thanks for any help! This may be unrelated, but I have never been able to download Cuffdiff out put files from Galaxy Cloudman directly, I always have to export my history to a file and then rename the files after download.
