In the param tags at the top of the xml file? Because I have tried and it doesn't work for me. If I put the same link below in the help section then it works.
doesn't work: <param format="tabular" name="input" type="data" label="SNPs" help="Query missing? `Format help`_." />
does work: <help> .. class:: infomark
`Format help`_ For this tool the input is tabular.

Sorry, I misread this, we don't currently support this in the individual help elements. Processing each element would impact startup time a lot I think. We could define a link for the entire help text to link to. Thoughts?
