Problems with Tophat & uploading files to Cloudman by FTP
Hello, I started a new cloudman instance two days ago. I am stuck with two problems. 1. When I try to upload my fastq files to FTP server using Filezilla (I typed my ec2... address as the host and entered my cloudman registered email address and password), Filezilla connects to 220-Galaxy Cloudman FTP but then rejects my password and displays "Could not connect to server". I could see some command line based suggestions in this forum (http://dev.list.galaxyproject.org/Connecting-to-new-Galaxy-Cloudman-by-FTP-t...), but I do not know how to employ them. 2. When I try tophat on my pilot data, Cloudman fails and gives a message, "Could not determine Tophat version /mnt/galaxy/tmp/job_working_directory/000/30/galaxy_30.sh: 13: /mnt/galaxy/tmp/job_working_directory/000/30/galaxy_30.sh: tophat: not found /bin/sh: 1: tophat: not found Error indexing reference sequence /bin/sh: 1: bow" I repeated running tophat many times without any success. I tried uploading fastq files to my Google drive and provided the file download url to the upload file tool. It did not work. Kindly help me to come out of these problems. Thanking you in advance.
