what you're describing is possible in galaxy. The documentation is here: https://wiki.galaxyproject.org/Admin/Tools/Multiple%20Output%20Files#Single_... And an example tool that makes use of this functionality is here: https://github.com/galaxyproject/tools-iuc/blob/master/tools/differential_co... Once you have a tool that produces proper html files, you can download the html file and all linked files in zip format by clicking on the download-button.
