some minor suggestion: could you place the config of the tool_runner (local, sge, etc.) into tool_conf.xml or even into the tools xml file? To check if a tool is running locally I have to look up the location of the tools xml file in tool_conf.xml, then find the tools id in this file and then look into universe_wsgi.ini to find out it's tool_runner. Quite confusing
