Hello Noa,

The mm10 genome is present on the public Main Galaxy instance at http://usegalaxy.org and available for use with most tools (Bowtie2/Tophat2 will be added soon). When uploading data or assigning the database, type in the keyword "mm10" into the genome box to locate it:

Mouse Dec. 2011 (GRCm38/mm10) (mm10)
