One outline solution is as follows: (1) Start with an empty history. (2) Upload/import the input files (3) Run first workflow (4) Run second workflow (5) Save history as a new combined workflow (6) Edit new workflow to remove any redundant steps This is of course limited in functionality compared to what might be possible in a future version of Galaxy.
