I checked in with Dannon Baker, our team lead on workflows, and he suggested the following:

Yes, it's possible w/ RenameDatasetActions in a workflow.

You can use something like "Bowtie on #{input1}" to rename the output of a step to "Bowtie on <whatever the input1 dataset name is>".

This is not documented in the wiki yet, although your question has prompted us to think about creating a new page for advanced workflow usage. We'll probably start on this sometime in the next few weeks.
