By default, on cluster termination and restart everything is reverted to the state the cluster was initially in. 
However, if you'd like to customize your instance by adding tools and such, it is possible. The document describing the procedure is available here: https://bitbucket.org/galaxy/galaxy-central/wiki/Cloud/CustomizeGalaxyCloud
