Which is the right way to concatenate two files in galaxy? It is option 1 or 2? Or it is the same? Some times I can not do option 2, even in the same workflow, and I can not find why. Then, in the same work flow I have same files concatenated according to option one, and anthers according to option 2 and I do not know if it is a mistake.

Option 1 is the correct usage. Examining the tool in the left side of the workflow editor to see the usage and expected inputs/function will explain why Option 1 is the only viable choice.
The way the tool is configured in Option 2 is a usage error, as this would only pass through one of the files (the second one, as it happens to be). Blocking this from being a workflow editing option is on our development to-do list. Meanwhile, just avoid it and/or correct to be in the same format as #1 when you come across it.
