Hello Cosmas,
When you sent the data over to UCSC, did you save it there into a
Session? If not, then the custom track data will expire in 48-72 hrs (as
all custom track data does, not just those derived from Galaxy).
The solution is to reload from Galaxy into the UCSC Browser each time
you want to use it there or to create a Sessions account at UCSC and
save your custom tracks into it when you want to work with them for
longer periods of time.
