Two questions:
1. Is it possible to embed a workflow inside another workflow?
2. Is it possible to run a workflow via command line so that the execution could be automated? Say some other process produces the inputs, then command line or some other API (url maybe?) passes a reference to the inputs and kicks off the workflow. Both of these are items under active development. The API is new and there is no formal documentation yet, but there is a readme: http://bitbucket.org/galaxy/galaxy-central/src/tip/scripts/api/README
