Hmm... as far as I am aware the API cannot be used to drive this. I would suggest if at all possible to configure authentication external to your Galaxy instance - using Apache or nginx - and then the two applications (yours and Galaxy) can share a common authentication mechanism and session.
If you really want to drive something like this directly - not using a proxy - I think you are going to need to directly enter session information into Galaxy's database.
