I have made a little change to Filter SAM tool, to allow keeping the header and comment line in a SAM file while filtering.

The 'hg push' command did not work to get it on BitBucket (provided the username and password of bitbucket). Therefore, the 'hg export tip' can be found add http://dpaste.com/hold/795565/.
