Please see the tool 'NGS: QC and manipulation -> FASTQ Trimmer by column'.
Make sure your data is in ".fastqsanger" format first - either assigned or through grooming: See "FASTQ": http://wiki.galaxyproject.org/Support#Dataset_special_cases
