I would appreciate any suggestion how one can use Galaxy to obtain coordinates of human and mouse of all known tRNAs. Similarly how one can do that for other types such as miRNAs and other small RNAs .

You should be able to retrieve RNA co-ordinates using the interface to UCSC genome browser under 'Get data' section on Galaxy. I notice in the Galaxy distribution there is support for EMBOSS 5. Is there planned support for EMBOSS 6?

Yes, this will eventually take place. We will be talking to Peter Rice about joining forces with EMBOSS project so that we are in sync with the latest builds.
