Ils agissent en infectant les racines où ils induisent des sites nourriciers et se développent aux dépends de la plante hôte. L’espèce Meloidogyne graminicola est particulièrement préjudiciable à la culture du riz en Asie et toutes les variétés de riz cultivées (espèce Oryza sativa) sont sensibles à ce nématode. Cependant, il existe des accessions de riz résistants qui ont été identifiées dans le riz africain O. glaberrima. La compréhension des mécanismes moléculaires associés à ces interactions plantes-parasites constitue le thème de recherche de notre équipe. En particulier, nos recherches sont focalisées sur les protéines effectrices (=effecteurs) du nématode qui sont secrétées dans la plante afin d’en manipuler les fonctions et structures cellulaires, facilitant ainsi le développement et la reproduction du nématode. OBJECTIFS ET MISSIONS BIOINFORMATIQUES A ce jour, quasi aucune donnée de séquences n'est disponible pour M. graminicola. Un séquençage massif Illumina est en cours de réalisation au Génoscope (France Génomique) sur des échantillons obtenus à partir d'ARNm extraits de M. graminicola au stade préparasitique et à différents stades d'infection de plantes sensibles et résistantes. A partir des données obtenues, les missions de ce stage seront les suivantes: - Obtenir une description du transcriptome de M. graminicola à différents stades de développement, chez la plante sensible ou résistante - Rechercher les effecteurs de virulence potentiels présents dans le génome de M. graminicola DEROULEMENT DU STAGE Les différentes phases à entreprendre seront: - Valider l'assemblage global des séquences déjà réalisé qui servira de référence - Mettre en place un pipeline d’annotation de cette référence et développer une stratégie pour séparer les contigs issus de la plante et de l'agent pathogène, dans le but d’établir un transcriptome de référence complet annoté pour M. graminicola - Rechercher les effecteurs de virulence potentiels sur le transcriptome du nématode - Réaliser un mapping des différents échantillons sur la référence puis les analyses d'expression différentielle - Intégrer les pipelines développés sous forme de workflows Galaxy FORMATION / COMPÉTENCES - Niveau Master 2 bioinformatique - Bioinformatique: analyse de séquences, bioanalyse, annotations de séquences. La connaissance d’outils bioinformatiques pour le séquençage haut débit serait un plus. - Informatique : bonne connaissance du langage Perl, XML. Maîtrise de l’environnement Linux. Téléchargement deux fichiers depuis l'icône "disquette" d'un dataset.

Bonjour, L'outil "SAM to BAM" génère un dataset à partir duquel il est possible de télécharger deux fichiers (au lieu d'un) depuis l'icône "disquette". Comme mon script génère un output résultat et un autre output txt contenant des informations sur le traitement lançé, je souhaiterai ne pas générer 2 datasets dans l'historique mais un seul dataset avec deux fichiers téléchargeables depuis l'icône "disquette". Bonjour, J'aimerais exécuter des tests fonctionnels sur mon serveur Galaxy. J'ai donc cherché dans la documentation et j'ai trouvé ce lien : http://wiki.galaxyproject.org/Admin/Running%20Tests. Il est mentionné l'utilisation d'un script Bash nommé "nosetests.sh" que je ne trouve pas. Est-ce normal ? Peut-on procéder autrement ? Merci d'avance, Sandra DEROZIER

Bonjour, Tout d'abord, je me présente : je suis Sandra DEROZIER, ingénieur en développement au sein de la plateforme MIGALE du centre INRA de Jouy-en-Josas. Je suis en train de mettre en place un serveur Galaxy sur la plateforme. J'aimerais savoir si l'un(e) d'entre vous a configuré l'outil de visualisation Tablet au sein de son serveur Galaxy ? Utilisation d'Apache en proxy de Galaxy: mod_rewrite versus mod_proxy

Bonjour, Les guide-lines pour la configuration d'Apache en proxy de Galaxy sont d'utiliser le module mod_rewrite et les règles indiquées dans le wiki des galaxy développeurs. Je me demande pourquoi la solution proxypass et proxyreversepass n'est pas utilisée. L'un(e) d'entre vous a t il (elle) essayé ? il me semble que les capacités de cache et de loadbalancing qui sont attachés à mod_proxy and co pourrait être un plus en configuration de production. Je n'ai pas fait l'essai sur galaxy, mais entre mod_proxy et mod rewrite comme système de reverse proxy sur d'autres applications comme par exemple redmine, il n'y a pas photo: mod_proxy en version apache 2.2 est clairement plus performant sur nos machines qu'un rewrite [P]. Installation d'une version locale du toolshed

Bonjour a tous, Je suis pas sur que soumettre ce probleme a la communaute francaise soit plus efficace que de le faire avec la communaute anglaise mais travaillant 100% en environnement anglais ca fait du bieb de pouvoir s'exprimer sur son travail en francais. Je suis responsable d'un pilote galaxy de production, le serveur abrite une version de production et une version de developpement. Je suis dependant des ITs pour une partie de la maiNtenance de ces serveurs (et oui je ne suis qu'un faible biologiste trempant ses mains dans le cambouis de la bioinformatique). Pour divers raisons techniques j'ai egalement installer une version locale sur mon propre ordinateur afin de pouvoir jouer aveca volonte. J'ai pas de probleme pour installer differents outils venant du toolshed (enfin si mais rien d'insurmontable). J'essaye actuellement d'installer une version locale du toolshed et j'ai vraiment du mal avec ca, j'ia essaye de suivre les informations trouvees ici http://wiki.g2.bx.psu.edu/HostingALocalToolShed#Hosting_your_own_local_tool… et la http://www.agapow.net/science/bioinformatics/galaxy/setting-up-a-galaxy-too… mais certaines choses m'echappent et il ne se passe rien qund je lance le script de demarrage du toolshe, ou plutot le processus est tue en raison d'une erreur que je ne comprends pas. Voir ci dessous. Est ce que certain d'entre vous pourrez partager leur experience a ce sujet et eventuellemt m'indiquer ou chercher pour regler ce probleme. Merci d'avance. Bonjour, Je souhaiterai intégrer un script perl (script quantifier de mirdeep2) dans un nouveau tool de mon instance locale de Galaxy. Le problème est que ce script génère plusieurs outputs (fichiers images) mais le nombre d'outputs est variable d'une fois sur l'autre. Il me semble que le nombre d'outputs doit être défini et fixe dans le fichier xml du tool ? Ou existe t'il un moyen pour que le nombre d'outputs ne soit pas précisé à l'avance ?
