Together with three INRA platforms (PFEM, BMP and MetaToul at Clermont-Ferrand, Bordeaux and Toulouse, respectively), we develop the bioinformatics tools for MetaboHUB, the national infrastructure in metabolomics and fluxomics (www.metabohub.fr/en) The three main tasks are: 1) developing a Galaxy workflow for data processing, analysis and annotation (in collaboration with the French Institute for Bioinformatics), 2) building a reference database for compounds and spectra (NMR and MS) with the corresponding tools for spectra visualization, matching and interpretation, and 3) managing the data and metadata resulting from the analysis of samples from large cohorts on the four platforms. As metabolomics is increasingly used for biomarker discovery, high-throughput annotation of MS peak signals is critical. Within task 2, the development of efficient algorithms for mass spectra interpretation is tightly coupled to the building of a comprehensive database of high quality spectra. Whereas software tools exist for the determination of the chemical formula (based on mass accuracy, analysis of isotope distribution, etc.), the elucidation of de novo structures (i.e. from unknown compounds) through interpretation of fragmentation spectra (MS/MS) remains challenging due to the chemical diversity of metabolites. Such a task requires the ability to develop efficient combinatorial algorithms and interactive visualization tools in addition to a good knowledge of both the rules of ionization and fragmentation in the gas phase. Project Within the MetaboHUB project, the post holder will develop the software tools to interpret MS/MS spectra and determine the structure of previously uncharacterized compounds. He/she will work with Pr. Jean-Claude Tabet to automate the process of spectrum interpretation by 1) determining the metadata regarding spectrum acquisition to be stored in the database, 2) designing and implementing the algorithms for MS and MS/MS spectra matching, chemical structure elucidation and visualization, and 3) integrating the tools in the MetaboHUB database. In addition, the post holder will contribute to task 3 by benchmarking software tools and architecture solutions for collaborative management of the huge amount of raw and processed data generated simultaneously by the four MetaboHUB platforms. Profile The successful candidate should hold a PhD in cheminformatics, bioinformatics or computer science and have a strong understanding of organic chemistry. The candidate is expected to have experience with Java and C++, with database management systems (MySQL) and with web content management systems (jQuery). The candidate should have presented his/her Ph.D. thesis for less than two years before the starting date and should have a good record of scientific publications. appel à des .js dans un rendu html

Bonjour, pour l'intégration complète de d3.js dans les rendus html de Galaxy il me manque de savoir comment intégrer mes propres librairies js qui servent à faire les graphes d3. J'ai essayé de les mettre dans "static/scripts/viz".. puis d'y faire appel dans le code html produit.. Mais ca ne fonctionne pas .. Les appel sont transformés et notammé les deux librairies appelées sont renommées en .html.. j'imagine qu'il y a une manière plus propre de procéder non? Merci d'avance! Lionel

Bonjour à tous, je cherche à produire des pages avec des graphes d3.js.. Quand une telle page est produite et attachée à un lien défini dans le fichier .xml au final le résultat ne contient pas le code html attendu.. Galaxy semble enlever le "header" ainsi que toutes les dépendances.. Comment faut il procéder pour que toutes les dépendances soient utilisées? Merci d'avance. Lionel

Disable seeding in BWA using Galaxy

Bonjour à tous I would like to disable seeding when doing a sequence mapping using bwa. Apparently, this is commonly performed using the aln l option set at a value higher than the read length, and is often set at values above 1000. In Galaxy, the default option is -1 for this parameter, and it is indicated that -1 corresponds to infinity. Does that mean that seeding can be disabled using -1, and that it is disabled by default on Galaxy? I dont obtain exactly the same thing using -1 or 16000 for this parameter, even though the difference is marginal. Thanks for your insights Thierry Institut Jacques MONOD Paris

En plus de devoir être stockées et gérées, la tâche la plus importante réalisée sur ces ensembles de données est leur analyse qui met en jeu une série d'outils bioinformatiques complexes et dédiés au domaine d'étude. Une telle analyse est typiquement réalisée par l'assemblage d'étapes impliquant une multitude de scripts, d'outils et d'algorithmes. Des efforts considérables ont été réalisés dans le développement de systèmes et plateformes capables de fournir un soutien à l'utilisateur lors de la conception et la gestion de telles analyses (appelés systèmes de workflows). Certains de ces systèmes ont depuis quelques années des modules de provenance, capable de garder la trace précise des lancements d'enchaînements d'outils effectués, offrant à l'utilisateur la possibilité de reproduire ses expériences bioinformatiques et d'accéder à des informations relatives à la qualité des résultats obtenus (qualité relative à la fiabilité des outils utilisés, des données prises en entrées, des types de paramètres utilisés etc.). Face à la multitude de représentations disponibles pour les données de provenance [MPB10], [ABM+09] une série de Provenance Challenges [MLA+08] [SGM11] a été organisée, débouchant sur la proposition d'un standard très général de provenance OPM, Open Provenance Model [MCF+11]. Dans ce stage on s'intéressera plus particulièrement à l'un des deux systèmes suivants : * Galaxy [GNT+10] qui est l'un des systèmes de workflows les plus utilisés par la communauté bioinformatique internationale pour analyser les données biologiques * OpenAlea [PDB+08] qui est une plateforme d'analyse, de visualisation et modélisation du fonctionnement et de la croissance de l'architecture des plantes qui compte aujourd'hui plusieurs centaines d'utilisateurs. L'Institut de Biologie Computationnelle de Montpellier a de nombreux utilisateurs et concepteurs de workflows Galaxy et OpenAlea. En fonction de la sensibilité du stagiaire, on pourra travailler sur l'un ou l'autre de ces systèmes. La problématique restant identique. L'objectif général de ce stage est de proposer un *module de provenance* capable de garder la trace précise de la composition des workflows et des exécutions (outils utilisés, paramètres et données prises en entrée et générées). Ce module devra permettre aux utilisateurs de connaître l'évolution d'un workflow : << quel module a été modifié ou ajouté entre deux versions de ce workflow ?>>, << quelles sont les différences entre deux workflows ayant le même but général (ie produisant le même type de donnée) mais ayant été conçu par deux équipes/personnes différentes >> ?... Ce module devra aussi permettre aux utilisateurs de comprendre mieux les résultats différents obtenus par les exécutions d'un même workflow (rôle du paramétrage des outils impliqués dans le workflow, rôle des données d'entrée...) Les réponses à ces questions doivent pouvoir être considérées à différents niveaux de granularité [BCD+08] en fournissant à l'utilisateur des niveaux de détails plus ou moins important selon ses souhaits pour ne pas être submergé d'informations. Travail attendu Le but de ce stage est (i) de proposer une représentation concise, expressive et capable de prendre en compte des niveaux de granularités de provenance différents des workflow de Galaxy ou Open Alea et de leurs exécutions (compatible avec les standards de provenance) et (ii) d'introduire un algorithme efficace de comparaison de ces workflows et exécutions. Among the methods we have developed, we count ncPROseq for analysis of non-coding RNA, Control-FREEC for detection of copy number alterations, SVDetect for detection of structural rearrangements in the genome, HMCan for detection of histone modifications, MICSA for detection of transcription factor binding sites in the genome. These methods are highly used by bioinformaticians all around the world to perform the analyses of high throughput sequencing data. We would like that the methods we develop serve both the community of bioinformaticians and biologists. To facilitate the use of our computational methods by biologists we have a common practice to integrate our tools into the Galaxy work environment. Galaxy is an open source, web-based platform for data intensive biomedical research. It can be used by scientists independent of their physical location. The fact that we make our tools easily accessible to biologists via Galaxy significantly multiplies their use. It thus contributes to the progress of biomedical research. Scientists in our laboratory work in a close collaboration with biologists from other units of Institut Curie. Our collaborators use the local instance of Galaxy to run analysis pipelines we developed. Integration of new tools into the local instance of Galaxy would accelerate the advancement of research projects in our institute and thus make a difference in the fight against cancer. The objective of the internship is to implement in Galaxy the computational methods developed in the lab and create Galaxy interfaces for public tools necessary for the functioning of the institutional pipelines of biomedical data analysis.
