Monitoring Dashboard for Galaxy

I remember there previously being an additional tool that ran on a
different port from galaxy that allowed for monitoring of performance
and jobs running. Is this tool still packaged with galaxy and if so how
can it be activated.

I would like to further understand what it means to not verify integrity of a job script. Does this just mean there is a permissions error? Ownership doesn’t match up?

Text file busy and conda

Hi all,
I’m receiving the following error trying to access tools autoinstalled via conda:
Fatal error: Exit code 126 ()

So, something is happening too fast I guess, meaning a process is attempting access while this is being created. Any ideas on how I can diagnose this? Not seeing any other errors floating around the logs. Maybe we are dealing with a lustre file locking issue?

tool dependencies

Hi all,
I tried to install velvetoptimizer (for the assembly tutorial in the GTN).
It lists velvetoptimiser as requirement in the main xml and the
tool_dependencies.xml (listing the installation steps). Now there seems
to be a conda package perl-velvetoptimiser.
What would be the steps to to update the tool (I would happily create a
PR)? Is the tool_dependencies.xml intended to be kept and I just need to
update the names of the requirements (I guess the name in the
tool_dependencies.xml does not matter)?
Furthermore the tool_dependencies.xml includes the package_velvet which
is listed as missing dependency in the management pages. Shouldn't this
be ignored if there is a conda package?
Last question: Is it possible to update an installed package by editing
the xml files? It seemed to me that changes do not have an effect.

Help with downloading an ouput from RepeatExplorer

Hello,
I am not quit sure if I am in the right mailing list to ask this question.
To this email, i have attached my RepeatExplorer workflow. I downloaded the
"Archive with clustering results from dataset 2" output from RepeatExplorer
using the Ftp server. I followed the instruction provided by RepeatExplorer
to transfer the data to the ftp server (I have attached to this email). The
data was successfully transferred (see screenshot attached). The downloaded
file seems to be in text format. I put that file on Zipeg to extract the
files but it is not working. I changed the extension of that file to (.gz)
then (.zip). I am still unable to extract those files. I am wondering if I
could get some insight on how to unzip that file

abnormal termination at worker using supervisord

Dear developers,
We are experiencing a job dispatching issue on our public galaxy instance (
https://galaxy.inf.ethz.ch/). On the compute machine, I am not able to
start the workers. The following messages got from the worker log file:

Cluster Install Path Errors

Hi all,
I have been trying to finish up a production cluster Galaxy installation, and am having trouble with the below error. In the past, when seeing something along these lines, I usually can adjust environmental variables either in startup scripts, or by including a script for Galaxy to source before it sends out a job. I have tried all of these different methods, but I can’t seem to get rid of this error message in any tool invocation. I currently have “embed_metadata_in_job” set to False in my job_conf.xml file. This removes a “No module named galaxy_ext.metadata.set_metadata” error, but this hashlib error remains. If I could understand a little more about the steps that are taken when sending out a job, perhaps I could better diagnose this?

By "archive" I mean not deleting them, but hiding them from the normal views?
