python segfaults

Greetings, I'm unfortunately having problems with segfaults on my server. The server runs CentOS, with python version 2.4.3. After installing & setting up Galaxy, there have been an increasing number of segfaults thrown by multiple processes. Originally there were 2 distinct tools (which were run by Galaxy) that had thrown segfaults, *and* Galaxy's own python process was throwing segfaults as well. This is happening with increasing frequency. Most recently python is throwing the segfault (and galaxy dies) before we can even run any tools. Syslog eg: May 18 13:29:12 florence kernel: python[10657]: segfault at 00002aab33ff1000 rip 00000033a427bf0b rsp 000000004942ac38 error 6 Notes: 1) We ran a full spectrum of hardware diagnostics which found no problems. 2) This morning while in the process of troubleshooting, I rebooted the server. Galaxy started as a service, and *threw another segfault shortly after instantiating* - long before anyone could have interacted with the server. This leads me to believe the problem is python related. I plan to upgrade python, possibly go through some core dumps, etc. However before going any further, I wanted to see if any had experience with a similar problem. Any information is appreciated. Metadata indexing slow on large files

We are working with some very large sequence libraries (paired end 70M reads+ each end - 15Gbx2). We already know what the file types are and that they are appropriate for the pipeline. There seems to be a large amount of the processing effort expended after the completion after each step in the workflow analysing the files and determining their attributes - this is related to the size of the files (which are large at every step) and is of no practical use to us, except maybe on the final step. Is there any way to suppress post processing steps and simply accept the file as specified in the tool output tags? How can we reduce or eliminate verification/indexing on metadata tags - what implications should we be aware of. Thanks dennis

proper setup of postgres

Problem in bx-python 0.5 maf functions

There is a problem with the 0.5 bx-python build used in Galaxy (that i think has been fixed in 0.6) can you please update the central repository to include 0.6 ASAP please? Basically, if you try to run maf join (or other functions maf tools) and select a genome that is not present in the first block, you will get an empty file returned. It seems from the descriptions on James' site that this may be fixed in 0.6 -- Dennis Gascoigne

Galaxy on the cloud problem

Hello Galaxy team, I tried to setup Galaxy on the cloud with my Amazon Web Services account but I'm getting the following message: "The Galaxy Cloud Console is not running. It may take a few moments to start after your EC2 instance has become available, or you may not have provided the correct user data when configuring and launching the instance from the AWS Management Console. Please refer to the documentation for more information. Add genome for bowtie

Dear galaxy developers, I'm curently working on my local galaxy and I encountered some difficulties to add new genomes. I'm working with the "bowtie mapping" and "sam_to_bam tools" and the problem was that my galaxy was not able to automatically set the genome of the output in my history. I was forced to change it by hand before I could launch "sam_to_bam" on my data. For this reason, my workflow including these two steps would fail. I finally figure out the problem: my dbkey (i.e: reference in build.txt) for my genome wasn't identical to the name of my ebwt file (i.e: my local indexe files for bowtie). Changing the name so that they are identical (case sensitive!) solved the problem. This wasn't mentioned anywhere, neither in the bowtie_indices.loc.sample file, not in the builds.txt.sample one. I've spent a couple of hour to figure out what the problem was. Error in file upload for new metadata

Hi, I created a metadata to hold 5 files together (1 primary and 4 data files). The file extension corresponding to the following metadata appears correctly in the list. But When I try to upload the files. I get the following error. Could you please help me fix this.
