I'm not too familiar with Mercurial and couldn't find any guidance in the wiki or mailing list on exactly what choices to make when Mercurial encountered conflicts, so I accepted the "delete" or "other" options when these occurred. Email notification and Workflow sharing for all users

I apologize for reposting this, but I really need some advice on how to meet this requirement: >From what I understand about Galaxy so far, in order to have a user notified that their job has completed, a workflow has to be created in which email notification is chosen as a "Step Action". For the project that I'm currently working on, I need to have a link to one particular workflow appear in the Tools left-hand side panel/frame for every user that logs in to Galaxy. They shouldn't have to import the specific workflow — it should automatically be listed. I know that I can create links in the Tools panel, but it seems that in order to access a workflow (via direct URL such as: '/workflow/run?id=12345') the logged in user has to either be the creator of the workflow or the creator has to have explicitly "shared" the workflow with the user. Is there a way to grant "share" permission on a workflow to all logged-in users, so that I can list it as a Tool link and it shows up for all users, current and those who may register in the future? Or is there some other approach I can/should take to enable job completion notification for all logged-in users? -Rohit

SIFT outfile error

ERROR:" Can't access SIFT output file "/home/galaxy/galaxy-python/galaxy-dist/database/job_working_directory/537/20452/20452_predictions.tsv" " Hi, I'm using a local instance and I'm getting this error when running the SIFT tool. The database is installed... but it seems that is unable to generate the .tsv final file. I would appreciate any advise regarding this issue, Thanks in advance. Ben.

uploading a large number of files to a library

I have been having trouble uploading a large number of fastq files to a library (180). I am uploading a directory of files, and I am not copying the files into Galaxy. When I try to view the files in the library after uploading it takes a long time to load the library view (sometimes it times out), and when it does load it lists every file three times so instead of there being 180 fastq files in the library there are 540. I have tried this multiple times after deleting the library and starting over, and each time it looks like there are three copies of each file. Has anyone else had trouble uploading a large number of fastq files into a library at the same time? I tried to delete a bunch of the duplicate files but it just timed out. -- Glen L. Error in user registration

script to download genomes

Hello, I'm working on a simple python script that auto-magically creates all indexes, and pre-processing necessary to add a genome to galaxy. I was wondering if anyone had a script to download all the genomes that are presented to you in the default genome drop down box? Also I'm not to confident about what "all" preprocessing actually is (with respect to the default configuration). So far I create the create indexes for the following tools and add their appropriate entry into their tools-data config file: sam index bowtie, base/color bwa, base/color bfast, base (any advice on how to do color?) blast (n and p) Am I missing any tool that requires preprocessing? Bernard, I had the same problem with a Galaxy instance proxied through Apache, with the other proximate symptom being that I was never actually logged into Galaxy, and thus never saw any history. (Logging in would seemingly have no effect.) Eventually I traced it to a problem with cookies: galaxy instances distinguish users by the cookie_path setting in the config file and I posit that me using that instance of Galaxy through and not through the proxy had caused some confusion. Solution: delete cookies.
