Issue with set_user_disk_usage.py and Postgres 8.x

The recent updates to set_user_disk_usage.py for Postgres users have an issue with Postgres 8.x. The SQL in the pgcalc method (line 51) leads to the following error: sqlalchemy.exc.ProgrammingError: (ProgrammingError) column "d.total_size" must appear in the GROUP BY clause or be used in an aggregate function LINE 4: FROM ( SELECT d.total_siz... ^ The problem is that version of Postgres before 9.x were a bit more restrictive in the use of GROUP BY. Displaying genomic sequences in Trackster

Dear all, We have our own galaxy instance and the idea is to have trackster enabled for users to be able to visualize NGS mapping. We were able to configure trackster in our instance and the visualization works fine. We have two questions regarding trackster: 1) We can't display genomic sequences in trackster. As per the tutorial, we set the location of the .2bit file in the twobit.loc file for the trackster to be able to display the genomic sequence but for some reason it doesn't display it. The name of the builds is the same in all places i.e) in ucsc/chrom/builds.txt and also in the .loc files. Any ideas on what else should be done? 2) While saving the visualization, there is always an error message saying "could not save visualization" and it doesn't seem to be a web browser issue. How do we then save the visualization? Thanks in advance, Naharajan

Difficulties using <repeat> tagset with min attribute

Hi all - I've been trying to get the <repeat>...</repeat> tag working with a min attribute for some time now, though without any success. It works in other tools distributed with Galaxy, but when I attempt to use it in one of our custom tools, it dies with a "AttributeError: 'ExpressionContext' object has no attribute 'keys'" exception. Conditional tool options based on input file format?

Dear all, I've looked over the wiki and as far as I can see, 'when' tags used inside 'conditional' tags only work on another input variable's values. I would like to be able to do is a conditional based on the file format of an input file. For instance, a tool might take XML or tabular files, and need to show additional parameters for one input type but not the other. Does this enhancement idea seem useful? Peter

Puzzling test failure with data_column parameter

Hi all, I'm working on a FASTA filter script, as per this email: http://lists.bx.psu.edu/pipermail/galaxy-dev/2010-November/003819.html Current code here: http://bitbucket.org/peterjc/galaxy-central/src/c3ac6d7a02f7/ I've added a basic test, but it won't run (see output below). I think the interesting bit of the error output is this exception: cannot find value/label "blastp_four_human_vs_rhodopsin.tabular" in list control, coming from function set_form_control_value in the twill.utils module. This is something to do with the columns parameter, a multiselect option referencing the columns in this tabular file. Removing the validator makes no difference. resubmit a job if the node fails

Hi, Can Galaxy resubmit a job if the node where the job is running fails? I know sge can do that by using qsub -r. It should be very useful if Galaxy can do that. Thank you, Cai

Composite datatype output for Cuffdiff

Checking to see if there is any interest in including a parameter option to select outputs for cuffdiff, potentially including a composite output and a cummeRbund sqlite database. Issues: cuffdiff produces 21 output files, which is a little unwieldy in a galaxy history. cummeRbund generates its database when given a cuffdiff output directory, but manually hooking up 21 outputs to the cummerbund_wrapper is a pain. In addition to the 21 cuffdiff outputs, the wrapper can also generate: cuffdata - which is a composite HTML output with links to the 21 cuffdiff outputs cuffdatadb - which is the cummeRbund SQLite database I also added utility tools: cuffdata_datasets - which will take files from the composite cuffdata and copy them as datasets into the history cuffdata_cummerbund - which generates the cummeRbund cuffdatadb from the composite cuffdata I updated the cummerbund_wrapper: with tryCatch so that a R error on a plot won't exit the Rscript to include a small image of each plot on the html page added plots for : dispersion, scatter matrix, MDS, and PCA Thanks, JJ

Tabular file metadata - columns names

Hi all, I'd like to know more about Galaxy's column metadata for tabular files. In the workflow editor under "Edit Step Actions" you can pick "Assign Columns", and then give column numbers for five predefined cases: Chrom, Start, End, Strand, Name. Do these "named columns" get shown anywhere in the Galaxy UI? For example, in a column select parameter widget? Is it possible to assign these columns in a tool's wrapper XML file? >From http://bitbucket.org/galaxy/galaxy-central/wiki/ToolConfigSyntax I'm aware of the metadata_source attribute to *copy* the meta data from the input file, but that isn't always relevant. Can I somehow specify that my tool has tabular output where column 1 is "Name"? Is it possible to introduce additional column types? e.g. "evalue" or "Description". Thanks, Peter

environment variables and paths for toolshed tools

Are there any environment variables that are honored by toolshed installed tools? I tried creating a tool that uses ${GALAXY_DATA_INDEX_DIR} or $GALAXY_HOME, then uploaded it the test toolshed, then installed it automatically. Neither of these resolved to what I expected. I don't want to hard-code the path in the xml tool file, but rather have a default location for other executables and jar files. How should this best be done? David Hoover Helix Systems Staff

run_functional_tests.sh -sid option

Hi, I'm trying to use run_functional_tests.sh to run all the tests for a section (group of tools). I've read the output from: ./run_functional_tests.sh help For example, from the tools_conf.xml.sample we have <section name="ENCODE Tools" id="EncodeTools"> <tool file="encode/gencode_partition.xml" /> <tool file="encode/random_intervals.xml" /> </section> And looking at these tools' XML files, <tool id="gencode_partition1" name="Gencode Partition"> and: <tool id="random_intervals1" name="Random Intervals"> I'd like to run the functional tests for the ENCODE tools, Using the switch for an individual tool id (-id) works, ./run_functional_tests.sh -id gencode_partition1 ... Ran 1 test in 22.302s ... and so does this (well, it say the tool doesn't have any tests which is true in this example): ./run_functional_tests.sh -id random_intervals1 ... Ran 1 test in 0.027s ... However, I also tried using the section id switch (-sid), ./run_functional_tests.sh -sid EncodeTools ... Ran 0 tests in 0.000s ... I also tried using the section name, /run_functional_tests.sh -sid "ENCODE Tools" Is this (-sid not working) a known issue, or am I using it wrong? Thanks, Peter
