Running jobs as real user and extra_file_path

Hi everyone, I just wanted to ask how the extra_file_path is handled in case of job running as the real user since the file_path is only writable by the galaxy user. Any clue? Thanks, L-A

Default value for data_column not working?

Hi all, I'm trying to write a new tool working with tabular data (specifically a Reciprocal Best Hits (RBH) tool using BLAST style tabular output). I want the user to be able to choose a column number (from one of the input files), but I have a default column in mind. samtools BAM to SAM tmp directory

Is there a reason that the samtools BAM to SAM does not respect the new_file_path set in the config file? Displaying genomic sequences in Trackster

Dear all, We have our own galaxy instance and the idea is to have trackster enabled for users to be able to visualize NGS mapping. We were able to configure trackster in our instance and the visualization works fine. We have two questions regarding trackster: 1) We can't display genomic sequences in trackster. As per the tutorial, we set the location of the .2bit file in the twobit.loc file for the trackster to be able to display the genomic sequence but for some reason it doesn't display it. The name of the builds is the same in all places i.e) in ucsc/chrom/builds.txt and also in the .loc files. Any ideas on what else should be done? 2) While saving the visualization, there is always an error message saying "could not save visualization" and it doesn't seem to be a web browser issue. How do we then save the visualization? Thanks in advance, Naharajan

Conditional tool options based on input file format?

Dear all, I've looked over the wiki and as far as I can see, 'when' tags used inside 'conditional' tags only work on another input variable's values. I would like to be able to do is a conditional based on the file format of an input file. For instance, a tool might take XML or tabular files, and need to show additional parameters for one input type but not the other. Does this enhancement idea seem useful? Peter

Puzzling test failure with data_column parameter

Hi all, I'm working on a FASTA filter script, as per this email: http://lists.bx.psu.edu/pipermail/galaxy-dev/2010-November/003819.html Current code here: http://bitbucket.org/peterjc/galaxy-central/src/c3ac6d7a02f7/ I've added a basic test, but it won't run (see output below). I think the interesting bit of the error output is this exception: cannot find value/label "blastp_four_human_vs_rhodopsin.tabular" in list control, coming from function set_form_control_value in the twill.utils module. This is something to do with the columns parameter, a multiselect option referencing the columns in this tabular file. Removing the validator makes no difference. Hi, Can Galaxy resubmit a job if the node where the job is running fails? I know sge can do that by using qsub -r. It should be very useful if Galaxy can do that. Thank you, Cai

Tabular file metadata - columns names

Hi all, I'd like to know more about Galaxy's column metadata for tabular files. In the workflow editor under "Edit Step Actions" you can pick "Assign Columns", and then give column numbers for five predefined cases: Chrom, Start, End, Strand, Name. Do these "named columns" get shown anywhere in the Galaxy UI? For example, in a column select parameter widget? Is it possible to assign these columns in a tool's wrapper XML file? >From http://bitbucket.org/galaxy/galaxy-central/wiki/ToolConfigSyntax I'm aware of the metadata_source attribute to *copy* the meta data from the input file, but that isn't always relevant. Can I somehow specify that my tool has tabular output where column 1 is "Name"? Is it possible to introduce additional column types? e.g. "evalue" or "Description". Thanks, Peter
