generating composite files

Dear list, I'm on galaxy-dist. I have a tool that outputs an unknown amount of files in a directory, all of which I need for input to the next tool. I used to tar them, but after a tip from John Chilton, I tried to fit this into Galaxy's composite datatypes. The tool now works, but I wonder if there is a better way to do it than how I have implemented it. I ran into some trouble when my new datatype's generate_primary_file was never called. (Is this only used after an upload?) My tool now outputs to the output.extra_files_path given to it on the xml command line, and writes an HTML file to the output file it is given. The next tool reads input.extra_files_path, and uses the files there. In other words, no use has been made of add_composite_file, generate_primary_file, etc. I can even set composite_file=None in the datatype, and it will still work. The whole thing feels a bit like a hack, so I wanted to ask if there is a way for tools to generate composite files the same way uploads can. cheers, jorrit boekel

missing slash when installing from toolshed?

Hi, Galaxy Developers, I have a question that is very similar to the following thread; http://dev.list.galaxyproject.org/Problem-fetching-updates-to-toolshed-tool… Basically whenever I try to install a tool from the toolshed, it appears that a trailing slash is not appended to the Galaxy URL, which is causing a DNS lookup failure. For example, the URL specified in the attached screenshot should be https://crigalaxy.uchicago.edu/admin_toolshed, however it is appearing as https://crigalaxy.uchicago.eduadmin_toolshed. Does anybody know if there are any known bugs that would cause this behavior? I might venture down the road of modifying lib/galaxy/webapps/community/controllers/repository.py as suggested by the thread above, although I would like to avoid doing this if possible. I am seeing experiencing this behavior on the following version of Galaxy: > hg parent changeset: 7400:ec29ce8e27a1 In addition to this, I feel that its worthwhile to mention that I am using the apache proxy balancer with web scaling, however based on what I have seen and tested, I do not believe this (apache) to be the root cause of my problem. Setup questions: data locations, MySQL, and cores

I've been asked to set up a local Galaxy installation specifically for large datasets (tens of terabytes). Is there a list of default locations where Galaxy puts data? As an admin, that would be my first question, but it's not obvious from the documentation, and for large datasets, it's important to know. (During testing, with Galaxy in the default location, /home/galaxy, an attempt to upload and decompress a 50GB file wreaked havoc on the server due to heavy I/O. Changing the tmp directory so it wasn't reading and writing massive amounts of data to the same filesystem at the same time helped, but that would have been nice to know ahead of time.) Is the database used for datasets at all or just user account data? In other words, if users are crunching terabytes of data, do I need to worry about the amount of space on the filesystem that hosts the database? What exactly are the disadvantages of using MySQL over PostgreSQL? Several places in the docs state that it is preferred but not why. Is it a bigger problem than installing another database that I have no experience with over one that is already installed and with which I am already familiar? Is an MPI configuration necessary for getting full use out of a multicore system? The docs seem to indicate that Galaxy will use multiple cores ("Without a cluster, you'll be limited to the number of cores in your server...") but take pains to say that GIL won't allow more than a single thread ("This means that regardless of the number of cores in your server, Galaxy can only use one" and "having a multi-core system will not improve the Galaxy framework's performance out of the box since Galaxy can use (at most) one core at a time"). We have a 48-core machine, and there will only be two or three users. Thanks, --steve

Feature Request: Nested sections in tool_conf.xml

Dear Galaxy Developers, First, thanks for the great work. Galaxy is a amazingly well architected and extraordinary useful system. Of course, I have a feature request to make it even more perfect ;-) The list of tool sections is already very long. It would be nice to organize the sections in nested sections. work flow tool saving problem

LSF DRMAA/FedStage config-make errors

Hello all, I am trying to get a Galaxy server configured to submit jobs to an LSF cluster running version 7 update 2, generally CentOS/Redhat 5 systems. I have the Galaxy host as a client in LSF, but when I tried to configure/make/install the FedStage drmaa code, it errors out in the make stage (see stdout below). Don't know what to fix, if it's possible. If anyone has experience configuring/troubleshooting this code to get Galaxy conversant with LSF, I'd appreciate any feedback. Thanks! Dear Colleagues, Many teams use module, a user interface for the Modules package. The Modules package enable to manage easily several versions of a program with a dynamic modification of the user's environment via modulefiles. I would like to know if it is planned to integrate the ability to load modules via galaxy? For example, we could imagine a configuration file that would link the name and version of a tool with the module name and allowing to load the module before running the tool locally or on a cluster.
