Registering after that costs an average of 40% more. Space is limited at several events, and when that space is gone, it's gone for good. Tool failure due to PYTHONPATH in job environment after upgrade to 15.03

After upgrading from the October 2014 release to 15.03 we started experiencing job failures for one of our custom tools, which I eventually tracked down to PYTHONPATH now being set in the job environment to $GALAXY_HOME/lib. The dependencies for this tool are installed in a virtualenv that is activated by the tool dependency package's env.sh. file_path passed directly to wrappers

Dear all, I am integrating some tools into galaxy and I would like to use some of the paths from the file "universe_wsgi.ini" (ex:file_path) directly into my perl wrappers in order for my per script to work in this directory. For now, I am providing the path in each perl script, manually, which is not maintainable when we change that path. Could you please tell me how to pass the file_path variable directly from the .xml to the .pl script? Thanks in advance. Best regards, SAbrina

Hi Folks, I'm working on setting up a Galaxy production server, following the instructions on https://wiki.galaxyproject.org/Admin/Config/Performance/ProductionServer. I'm using postgresql and an Apache proxy server. It's not going well, and I could use some guidance. When I access the galaxy server on Google Chrome, I can't log in. I can go to the login prompt and enter my credentials, but after I do that, I continue to see the login prompt as if I hadn't logged in. Then when I try to do a simple file upload, I see this message in pink in the history panel: "An error occurred while getting updates from the server. Dear all, I am working on integrating some bioinformatics tools into galaxy for a research team in France. I have a question with regard to the "/tool-data/shared/ucsc/builds.txt" file. trinity tool form not allowing "None" input for strand-specificity

Hi all, I have encountered a problem when trying to run trinityrnaseq (Galaxy Tool Version 0.0.1) from Galaxy. Leaving the strand-specificity input parameter as "None" will prevent the form from being submitted. Instead, the strand-specificity input box will be highlighted in red and I'm asked to "Please verify this parameter." Before the last update we were running a very very old instance of Galaxy (I think the update before the last was in 2013) from which we could submit trinity-jobs just fine. I found a commit from Aysam from late 2014 which does something in the immediate vicinity of the "Please verify this parameter" - message. (https://bitbucket.org/galaxy/galaxy-central/commits/bda732e549b7/), which I am guessing could have something to do with it. Anyone got any ideas regarding this? Any help would be appreciated. 'Boolean' parameter type misbehaves in tool tests if truevalue starts with hyphen?

Hello I'm currently writing tests for a tool and think I've found a situation where the behaviour of the boolean parameter type does not seem correct within the test environment. The tool defines the following boolean parameter: <param name="spmr" type="boolean" truevalue="--SPMR" falsevalue="" checked="False" ... /> and accesses its value in the <command> tag using: -B $spmr i.e. if the boolean is true then this should output "-B --SPMR", if not then it should output "-B ". This appears to work as expected when the tool is installed and used interactively. But when running the tests the 'falsevalue' is always returned, even if the value is set to the 'truevalue' in the tests i.e.: <param name="spmr" value="--SPMR" /> and <param name="spmr" value="" /> both return "-B ". More generally: I've written a small tool to investigate the issue, and it appears that the errant behaviour only manifests when the 'truevalue' starts with a hyphen (e.g. using "-Yes" is broken, but "Yes" is okay). The demo tool is available via https://gist.github.com/pjbriggs/5bfbcf22f72e0266e61 and I've been using planemo v0.7.0 to run the tests ("planemo t --install_galaxy boolean_test_issue.xml"). Have I done something wrong here or is this a genuine bug? Questions about deploying galaxy on Azure

sender address of galaxy tool report

Hi, We run a galaxy server locally. When a user want to send an error through galaxy GUI "Report this error to the Galaxy Team" . We do not have any anonymous/guest users (not allowed). So we are sure that the content of the email textbox is always effective. The problem is that we use a remote helpdesk program that is using email piping to retrieve the email and convert it to a ticket. When we want to process galaxy ticket "GALAXY TOOL ERROR REPORT" the sender address is always the address "error_email_to" from the configuration file galaxy.ini / universe.ini So we can not replay into our helpdesk program, because the answer would be send to the address "error_email_to" and not to the user. Is there a way to get the real email address from the user who reported the error instead of this address ? Or, if it is not possible, could it be plan in the future galaxy release ? Or, eventually, if this is easy to do, what python file should I modify ? Best regards, Remy
