I am using galaxy main user name opsms problem: correctly uploaded data are not visible in the box under "file set chosen from your history" This was noted at 3.30pm 27 Feb 2013 --------------------------------------------- This is what I did 1.uploaded zipped CEL files. ---> these were seen in history 2.Clicked Gene expression 3.Then expression index ---------------------- This is as far as I got: Gene expression index (version 1.0.0) Operation Type: Title to label the new output file: File set chosen from your history: Choose a CEL/XYS file archive from your current history Please help! error installing BWA from toolshed

Hi dev, I am trying to install bwa from toolshed on my Galaxy instance on Amazon just now and get this error ( please see below). Installing bwa worked for me before. So all you need to do is workout the path of the master R script, and from that compute the path to the child R scripts. I guess you can do this in R using commandArgs(). For future reference, queries about writing tools and extending Galaxy should go to the galaxy-dev list (CC'd), not galaxy-users. Peter

Amazon EC2 Cloudman: Running parallel Tophats and Master node has 260% load, worker idle and at 46%

Hi guys, I'm fairly new to cloud computing and about 2 days in to using cloudman for galaxy... I have setup a m2.4xlarge master node and flexible load for up to 4 workers of the m2.xlarge type, minimum one. I was able to upload 6 samples of paired end RNAseq->12 files, gz file sizes around 5-8 gb. Grooming files took about a day, but my previous experience was on an in-house Galaxy install which was pretty small so I didn't think of anything at the time. I started 3 Tophat jobs and I noticed the UI being a bit sluggish to respond, added a 4th one hoping it might push it over the edge for the worker nodes. Unfortunately, 12 hours later, the Tophats are still running, the master node is way over 100%, and the worker is reported idle. While the cluster log has a few errors in it, it ends saying that the instance for the worker node is ready, despite it encountering errors adding it to the SGE host, code1. Has anyone run into this before or has any insight to fixing this? I'm pasting the lower portion of the status log below. Thanks very much for any help! BWA mapping taking >48 hours

Hello, I am not sure whether this is a bug or a problem with the server, or if it is just normal but I started a BWA mapping on some paired-end reads of a bacterium genome two days ago late evening. The job appears in yellow as 'running' but is it normal that is taking all these hours? I must say this is not the first time it happens. any advice? thanks stefano

Tabular file metadata - columns names

Hi all, I'd like to know more about Galaxy's column metadata for tabular files. In the workflow editor under "Edit Step Actions" you can pick "Assign Columns", and then give column numbers for five predefined cases: Chrom, Start, End, Strand, Name. Do these "named columns" get shown anywhere in the Galaxy UI? For example, in a column select parameter widget? Is it possible to assign these columns in a tool's wrapper XML file? >From http://bitbucket.org/galaxy/galaxy-central/wiki/ToolConfigSyntax I'm aware of the metadata_source attribute to *copy* the meta data from the input file, but that isn't always relevant. Can I somehow specify that my tool has tabular output where column 1 is "Name"? Is it possible to introduce additional column types? e.g. "evalue" or "Description". Thanks, Peter

Filter tool: how to override automatic guessing of column types ?

Hi, I have an issue with filtering using the Filter tool in the sense that the first line is considered invalid and I think it has to do with the automatic guessing of column types. The condition is like: c4 !='XXX' The value of c4 for the first line is 'NA' When the paster.log is checked one can see that the last argument for filtering.py are the column types: "str,str,int,int,int ". As you can see for whatever reason, the system thinks c4 is an int, it should be 'str'. Indeed, most values for that field look like numbers but they should be treated as string types. In an attempt to override the guessing, a custom tabular type was defined in lib/galaxy/datatypes/tabular.py as such: class CloneAdminTable( Tabular ): """ Tabular format Clone Administration """ column_names = ['Name', 'SeqInAlignment', 'Family', 'Animal/library', 'NR Cluster'] column_types = ['str','str','int','str','int'] def display_peek( self, dataset ): """Returns formated html of peek""" return Tabular.make_html_table( self, dataset, column_names=self.column_names ) But that seems not to help very much; the system still guesses the column types. Any idea how to solve this ?
