How to learn about new tools in the official Tool Shed

Hello, one quick question: is there a way to get news about new tools in the Tool Shed? I saw that I can subscribe to get news about already existing tools, but how about newly created ones? I would also be fine with some subscription to any changes in the Tool Shed in general. Best regards, Sarah

hello, I am trying to use the FastX tools on the Main server to trim and manipulate FASTQ files extracted directly from an sff file (again using the main galaxy web server). In using Clip and the Reverse compliment tools, I get the following error: An error occurred running this job: fastx_reverse_complement: (or fastx_clip) found invalid nucleotide sequence (gactGCGACTCACGTACAGCAATGCACATACTATATTATATC) on line 2 gzip: stdout: Broken pipe I have downloaded the fastx tool kit and installed it locally on my computer and experience the same problem, so I suspect that it is a format error. I have tried converting the fastq file into a different format, to no avail. And I have extracted the FASTA and FASTA.qual files directly from the sff file, recombined them together, and still had the program fail to clip or reverse compliment the sequences. Error 500 when trying to execute a workflow with the API

Hello Luobin, Galaxy Sample Tracking is not supported by the core Galaxy development team, so you're on your own on this one. I'm told the problem is that the format of the library content ID has been changed in the API, so the script needs to be updated to reflect that. Sorry for the inconvenience. strange error having to do with stderr redirection?

Hi all, I have been writing an R script to run as a tool in galaxy and it seems to work just fine. I needed to add some fine-grained error detection in the script and I wanted it to produce a "red X" if the error occurred. In order to do this I wrote to the stderr handle. Before I had put in the error code, I had redirected stderr to /dev/null in the xml, but I took that out so that galaxy could see the errors I wrote to the stderr handle. advanced parameters: all or nothing?

Hello, I was recently adjusting advanced parameters when running Tophat in Galaxy and noticed that when advanced parameters are used, every field is converted and submitted as command line parameter to the tool at runtime. Without changing any of the default values I get a different tophat result than if advanced parameters are left off. I'm curious if the Galaxy team has considered a mechanism for disabling an individual parameter? Or perhaps a way of individually enabling parameters from within the Advanced Parameter block? Just trying to think of a way to use one advanced parameter without using all of them. Cheers, Andrew Warren

Extracting the metrics files from a composite file such as Picard

Hi, Is there a way to extract the individual files from a composite file, such as the HTML files created by the picard tools? I would like to take the metrics files and use them further down in some workflow, but I only get an HTML file... While these HTML files are nice for quickly looking at the results of one or two files, it becomes a problem if you have 88 samples like I do... I hate to have to re-write all the picard tools to produce actual files, but maybe there is something I am missing about composite datatype files? Frank, I can't see anything that would cause this behavior by looking at your logs, so I cannot answer what is causing this problem in your environment. Basically it seems that nose is not finding any of the Python test scripts in the test subdirectory in your Galaxy installation directory, but I am not able to tell you why (I assume you haven't moved any directories). Galaxy Cloudman - How to analyse > 1TB data ?

Dear I am currently investigating if Galaxy Cloudman can help us in analyzing large NGS datasets. I was first impressed by the simple setup, the autoscaling and useability of Galaxy Cloudman but soon ran into the EBS limit of 1 TB L I thought to be clever and umounted the /mnt/galaxyData EBS volume, created a logical volume of 2 TB and remounted this volume to /mnt/galaxyData. All is green as you can see from the picture below but running a tool is not possible since Galaxy is not configured to work with logical volume I assume. It is truly a waste having this fine setup (autoscaling) but this is not useable if there is not enough storage ? Does anybody has experience with this ? Tips, tricks ...
