Hi Quang, I didn't realize you were running on the cloud, which is not my area of expertise - my instructions were for a local Galaxy instance. Xgrid and Galaxy

Hi All, For a summer project I have created a XGRID module when writing the interface I tried to follow the model of the other runners like PBS. I know XGRID is a dead technology but the binaries can be transferred to the new Mac OSX version and is supposed to successfully run on there. I have currently tested it on our galaxy distribution and run some test jobs on the xgrid that has been made available to us over the summer ( its summer here for us in new zealand!). This would only be for mac installation of galaxy as my XGRID interface uses pyxg which uses PyObjc If anyone would like to use galaxy with XGRID or potentially help me test the module I could make a version available for you. If anyone on this list is interested get back to me. Cheers James.

Tophat2, Bowtie2 and Bowtie returns empty file

Tophat2, Tophat, Bowtie2 returns the empty file. The output is in the format: *Galaxy5-[Bowtie2_on_data_4__mapped_reads]* Whenever I open it by double clicking I get the empty file which 0 bytes file size. I am using hg19 index. What might be the problem?

Urgent: Seems like tophat2 does not support "--transcriptome-mismatches"

It seems like tophat2 does not support "--transcriptome-mismatches" option but Galaxy is still configured to call tophat2 with this option when run with "Full parameter setting" option within Galaxy. Is there new wrapper with this fix? If not, how to remove this option from Galaxy so that tophat2 is not call with this option. I am assuming that this is specified somewhere in the wrapper. Reference Genomes for NGS Tools - A Couple Questions

Hi all, I'm finishing up installing Galaxy on our local cluster. I'm at this step regarding setting up reference genomes: http://wiki.galaxyproject.org/Admin/NGS%20Local%20Setup#Setting_Up_the_Refe… But it looks like a whole lot of manual work that needs to be done by a system administrator. I was kind of expecting this would be something end users would be able to do. I'm actually not sure we have the resources for a sys admin to install all of these reference genomes every time someone needs one. I guess here are my questions: Am I misunderstanding the process? Is there a different way that normal users can add reference genomes instead? Is there anything in the works that lets users easily add these? Is there a way to use NGS tools without installing reference genomes? Thanks, Greg
