how to stop extra html file inserted into download zip

Hi, I have a tool that works well. However, when I download the results, the results are zipped up but included into the zip file is the *.html file (with the same name as the tool output) do you know how I can stop this from being zipped up? Thanks Neil

repository metadata reset not always working

Hi Greg, I found an issue in Toolshed, not sure if it has been reported before. Steps: 1- Make a repository and add a tool .xml and a README file 2- Reset metadata and check if all information appears in the toolshed UI 3- Now delete the README file from the hg repository 4- Commit 5- (not sure whether I did this step) reset metadata 6- Now add the README file back but with different contents. Commit, reset metadata 7- In the toolshed UI you will see that the OLD REAME contents are displayed. This is just one example...I have the feeling it is not restricted to the README files of course...so it can be quite a serious issue. workflow small RNA sequencing Ion Proton platform

Dear developers, Very recently, I got introduced to Galaxy during a course. Now I am trying to analyse my own microRNA sequencing data (platform Ion Proton). However, all tools I wanted to use so far are either for Illumina or SOLiD platforms. Which tools, relevant for microRNA sequencing, can I use with FASTQ data from Ion Proton runs? Additionally, I can’t find any workflows for small RNA sequencing on the Galaxy wiki. Is there anybody that has experience with this? Thank you in advance. Kind regards, Ilse van de Vondervoort

Bowtie: reference genome not listed

Dear developers, I encountered a problem when I wanted to map rat microRNA sequencing data (FASTQ file, after FASTQ Groomer) to the reference genome (see attached screenshot). I am unable to select any build-in reference genome, and I haven’t used any myself thus I can’t select one from my history. Hopefully, this is an easy to overcome issue. Kind regards, Ilse

Continued issue fetching eggs

I have not been able to get this resolved and was wondering if I could get some help. Cloud Launch - Where is /mnt/galaxyData

Hi guys, I just launched an instance from https://usegalaxy.org/cloudlaunch and chose "data cluster" when prompted. Everything seems to have gone ok, but when I ssh in, I don't see /mnt/galaxyData Background: Basically we have a bioinformatics tool that needs SGE to run. So I want to install it on a galaxy cloud instance and then provide the share string to other researchers. I did this successfully a year or two ago by installing it to /mnt/galaxyData. Thanks, Greg

Yes and i even chmodded it to 777 for testing purposes. When I run it I get the option overview of the tool. Small icon bug in local galaxy install

A few of our local galaxy installs have a relative folder path (i.e. in universe_wsgi.ini, "prefix = /galaxylab") . In the Admin tab, "Manage installed tool shed repositories", the icons in the legend below aren't showing because they have an absolute url: <img src="/static/june_2007_style/blue/ok_small.png" /> I can see in the galaxy-central/lib/tool_shed/galaxy_install/grids/admin_toolshed_grids.py code: return '<img src="/static/june_2007_style/blue/ok_small.png" %s/>' % latest_revision_tip_str Our /galaxylab is on galaxy changeset: 11247:a9a0ac9c1afa So I presume this code should be enhanced to get the prefix in there, or made a relative url? To build a workflow for RNA-seq, you will want to compare your steps with the protocols in the link that I sent you. If you want more examples, many more can be found here (for both RNA-seq and variant analysis, these are distinct analysis).
