New builds and associated genome data

Hi everyone, Over the last few weeks, quite a bit of genome data has been added to Galaxy. This includes some completely new builds, generally with NGS and LiftOver when possible. Several genomes (old and new) now have the concept of full, canonical and other possible variants. There are also more LiftOver files for all of the current builds, when available. Additionally, NGS indexes have been prepared for several existing builds. The relevant genomes for each category are listed below (including the database name used in Galaxy). We are always willing to consider adding new genomes, so if you know of one that would be beneficial to at least several people, email us with links to the definitive (fasta or 2bit) source file(s) and we will consider adding it (but there are no promises). MACs empty file format

I can not seem to get MACs to call peaks for some very large data sets (30 million aligned reads). I know that this is a computational issue and not a matter of there not being peaks. Do the ChIP and Input files need to be in BED-3? If not, what type of file format do they need to be in? They are in BED, but do have different numbers of columns.

slow ftp uploads

Hello. I am having trouble uploading my sequence fastq files. They are uploading at extremely slow speeds of ~40K/sec, using ftp from our server or from Fetch. Since these are 3Gbyte files, this will take a day to upload. Any suggestions? -- David Kowbel Dept. Hello Vasu, Are you still having problems? Hopefully the problem can be resolved, but please let us know if you need more help. Thanks! add other genomes to galaxy

Hi, Is there any chance to add a new genome reference to the Galaxy browser? I am working on the chip-seq data of Trypanosome brucei 927, and the T. brucei genome is not available on the Galaxy browser version. Thank you! Xintao

Hi all,I have data with RGSC 3.4 build, along with the start and end coordinates of genes. I want to use lift-over tool to get the corresponding coordinates of those genes for Rat Nov. 2004 (Baylor 3.4/rn4) Assembly. Error in running Cuffcompare

I get the error message run Cuff compare with Cufflinks- GTF file and Ensembl file downloaded to Galaxy.
