Dear All, I am using Galaxy with condor as the scheduler via the DRMAA Job Runner. on Debian 6. Jobs are submitted to COndor but they are held because of permissions: condor@vm-debian:~$ condor_q -analyze 10.0 -- Submitter: vm-debian.uchad.uchospitals.edu : <165.68.219.43:40312> : vm-debian.uchad.uchospitals.edu --- 010.000: Request is held. Hold reason: Error from vm-debian.uchad.uchospitals.edu: Failed to open '/home/galaxy/galaxy-dist/database/pbs/19.o' as standard output: Permission denied (errno 13) condor@vm-debian:~$ ls -l /home/galaxy/galaxy-dist/database/pbs/19.o -rw-r--r-- 1 galaxy galaxy 0 Oct 4 16:40 /home/galaxy/galaxy-dist/database/pbs/19.o I am running galaxy as the galaxy user. Hi Jen, I have RNA-seq data for 2 biologial samples loaded in to galaxy. The samples are from human skin biopsies from genital herpes reactivation. Using Tophat I will align the reads to human genome. But I am NOT how to build genital herpes genome (HSV-2) and aligh reads to HSV-2 genome? Any suggestion is greatly appreciated! Does Cuffdiff support multiple groups analysis

I have 3 groups of accepted hits, each group has 3 replicates. I have nextgen dna seq data. I finished analysis and now have a list of variants. I want to see if these variants are already in 1000 genome data released in Aug 2011. I want to upload list of my chromosome locations and see if they are any matches with 1000 genome data. IS there a way we can do it in galaxy...instead of writing scripts to do it. Like I said, I have no programming skills. Thanks.

aligning long reads

Hi, I am new to mapping. I have reads ranging from 150-300bp, i am not sure which is the best suitable program for that in Galaxy. I already tried bwa but i am not sure if thats the best choice for long reads. Thanks Shalabh

To add to my post, I reread the macs documentation and it seems that the fdr is calculated based on the p value of negative peaks, regardless of their location. That is to say, a strong peak on one chromosome could be associated with a high fdr bc of an even stronger negative peak, anywhere in the genome. So, is the fdr then the percent of negative peaks relative to total peaks (pos + neg) at or below a certain p value ? Sent from my iPhone

Deletions

I have a DNA seq data set from mouse genome that is heterozygous for a known 15 bp deletion. The deletion is listed in the SAM tools pileup: mapping quality = 690, SNP quality =690, mapping quality =52, coverage = 62, 11 reads span the deletion, 52 reads are reference. When I use SAM tools ‘filter pileup on coverage and SNPs’, this deletion is filtered out. I’m using the default settings for the filter: coverage=3, quality cap=60 (is this the Phred quality score or is it the Phred quality coefficient?). Does anyone whether this deletion is filtered out simply because it’s a deletion or is it filtered out due to the mapping quality? Can anyone suggest an alternative tool / setting for filtering the pileup? Hello Di, Once the data is in pile-up format, the read identifier is lost, so summarizing per-read over a range is not possible. However, you could graph the data, which would graph the number of reads represented per reference genome position. Do this with "Graph/Display Data -> Histogram", on the pileup coverage value and setting the number of breaks per chromosome so that they end up being each ~200 bases. Or, going back to the BAM/SAM data, the tool "Regional Variation -> Make windows" can create 200 bp windows per chromosome (given an input BED3 file - chrom, start, end). Then use this and the BAM/SAM alignments (converted to interval) as input for the tool "Regional Variation -> Feature coverage".
